I think that when someone replies to a watched topic, there should be an option where it comes in your private messages or something...Then I can only have this window open. It might be a bit simpler don't you think?

This is the "Watch this topic for replies" option. Near the top of the topic.

I disagree. There are two distinct tools to be aware of new messages:
- if you check your mails, use the "Watch this topic for replies" option.
- if you stay on the site, go to the View posts since last visit option regularly.

Your suggestion would be redundant.
