I also noticed that I keep getting auto-logged out these days. Definitely a minor issue compared to the lags and it tends to concide with those but I thought I'd mention it.

Concerning that wierd group of four: I've seen that behaviour in worms too and I vaguely remember reading somewhere that it's because monster groups can split up or join. So if half of them decide to walk out to the side they rotate weirdly on top of the rest.

I took a quick look into Return To Skullkeep these days and the creator of the dungeon states that it is longer and more difficult than the original plus some spells are changed. Well, you can always scout the area and once you know where other characters are hidden start a new game and check them out. Hopefully by then you'll know where some important runes are hidden away too.

Power runes are hidden in places too.
If you want to keep on playing that version, keep in mind that probably not many have played it so you'll get even less help than just with default Skullkeep (which is already neglected by most DManiacs
)

I vaguely remember having played a version that sends you to hunt for the runestones first before you can use the respective symbols in a spell. They are scattered all over the world (and I think I got one by clicking on the fireplace at "home" but it's been ages).

You could place a teleport at the lower end of the stairs so the party will end up elsewhere, they can't climb back up that way. But you'd still need some delay on the stairs too (or maybe just a lot of them chained together without the platforms in between).

That's a really cool thing you found there. 
I'm not a designer so I have no idea if the following would work (probably not because they'd propably have found that solution if it was viable), but could a re-skinned stairs sequence do the job?

I used different things so I could tell where it ported me, mostly food probably.
And I made sure to always face north before moving on (after doing a pirouette to check for walls).

I suppose you can save your game just before going down a hole and then check where he is in relation to you, checking out the most promising options. May take some reloads but unless he's stationary till you visit him and spawns right under a pit that would seem the best option to me.

Very smooth.
I agree about the map though. It's probably a lot harder to make but a good compromise would be a map like in Etrian Odyssey, showing only the parts you already visited. That way you still have to explore but it takes care of drawing a map on paper as most people used to newer games ...

Depending on how big your dungeon/ship will be and how many backtracking is involved, that might be a good idea anyway, as most modern players expect a feature like that. Personally I'd rather go for something like "teleport to certain stations" that have to be found and activated before you can ...

I've rarely ever used the Boxes, but from what I remember you put them in main hand and use them like a (one-use only) weapon and they freeze whatever creature's in front of you for a short-ish time.
