Concerning Jatod's Beast form - he drops all cartied items before the transformation. Are you sure your sole spellbook was not one of them?
I've encountered an issue where I can't select runes even if I have a spellbook in hand.
It seems like all the runes disappear from the rune selection field. It would be easier if I could post a picture, but I can't seem to figure out how to do it.

A bug occurred where runes in the rune selection field would disappear even if another companion had a spellbook.

I haven’t played this, but I’ve seen this bug a number of times in RTC.
Was there a champion swap when it happened?
It has happened to me when a champion has been removed from the party and replaced or reintroduced.
Unfortunately I can’t remember the exact circumstances, as it has been a few years since I messed with it.

Thanks Saumun. That would also be a case here, although I wasn't able to reproduce the bug in any of my scenarios. It seems like it is a RTC engine bug, unfortunately. Also the bug with daggers did not occur to me during any my playtesting.

He is vulnerable to fire. Lure him to the fireball traps. You can also use firespells yourself, but you probably will not have enough mana. Save it for his minions.

I spent hours trying all kinds of things with the movable braziers in that room, it never occurred to me that the solution is just brute force ...

There was a bug where, if you recruited both Anders and Odo at the same time, after Odo became hungry, Anders would say a line of dialogue that would repeat over and over again.
Even after your satiety level is restored, this process repeats with every step you take.

Regarding the area containing Cletus's sealed capsule: Immediately after descending the stairs, there are lava sections on either side. Even with levitation magic(zo ir lar), I die instantly and cannot pass through. Is this a bug?

Thanks, I will take a look at the Odo - Anders Bug. The lava pits are not a bug, they work as a door of a kind. You need to deactivate them with a full key, that is on the other side.
