According to the Encyclopaedia the worm generator (01) in the starting room at Enc. z04/xx30/y26 (RTCEd L21,18,4) is supposed to generate 1 worm, in RTC it's generating 1-2 worms.
I'm not sure, but I think I remember that the door south of the starting room at Enc. z04/x31/y27 (RTCEd L22,19,4) was blastable in FTL-CSB, in RTC it isn't.
Despite much trying the teleporter at the beginning of one of the Dain pathes at Enc. z08/x25/28 (RTCEd L23,14,8 ) didn't work, maybe this is because of the bug discussed elsewhere about teleporter triggering, if so I assume it is already fixed for V0.38
It will be a couple of days until I can take up playing RTC-CSB again.

The monster teleporters at Enc. z07/x16/y09 (RTCEd L11,4,7) and Enc. z07/x12/y19 (RTCEd L7,14,7) seem not to work properly, but I'm not sure about this. At least the greater oitu there have been vanishing an awful lot of time around the corner, so I assume they wandered off for a while to the adjacent rooms.
Aside from that however the character teleporters at Enc. z06/x08/y14 (RTCEd L5,10,6) and Enc. z05/x02/y26 (RTCEd L2,26,5) do not work.
I assume it's the same bug as in my post above. I noticed however that at least the former did teleport items laid down on its tile.
Also, I met a giggler at Enc. z07/x07/y11 (RTCEd L2,7,7) and killed him. According to the hint oracle and the Encyclopaedia that giggler is supposed to be carrying one of the random treasures, yet I didn't find any treasure so far. Since exactly at that position a monster teleporter is situated, maybe it teleported not the giggler, but the dropped item, similar to the teleporter at the rive hive.

I don't think this is a bug but instead, as you suggest, you can't see what's going on from your vantage point! The monster teleporters at Enc. z07/x16/y09 (RTCEd L11,4,7) and Enc. z07/x12/y19 (RTCEd L7,14,7) seem not to work properly, but I'm not sure about this. Yep - it's the same one; so fixed in V0.38.Aside from that however the character teleporters at Enc. z06/x08/y14 (RTCEd L5,10,6) and Enc. z05/x02/y26 (RTCEd L2,26,5) do not work.

That's a bug in the hint oracle / encyclopedia not RTC!Also, I met a giggler at Enc. z07/x07/y11 (RTCEd L2,7,7) and killed him. If you have a look at the mechanics in the dungeon, it's perfectly possible (in fact it will happen 25% of the time) that a giggler with no treasure at all will appear in that area.
